Main windows

Overview

In this section layout and functionality of the main windows will be described. There are three main windows:

  1. Talairach slices window contains images of Talairach slices with contours of current cluster, menu, and some user interface elements.
  2. 3D view of cluster window contains 3D representation of the current cluster surface, which can be interactively rotated.
  3. Legend window contains information about colors used for drawing different contours and coloring cluster surface in 3D view of cluster window.

Talairach slices

Talairach slices window (view screenshot) is the main window. Closing this window means quitting application.

This window contains menu to execute different commands, area with information about current cluster, and four images of Talairach sections with contours of the current cluster and cluster symmetrical to the current cluster relatively central saggital plane.

Area with information about current cluster contains:

  1. Combo box with name of the current cluster, which can be used to change current cluster.
  2. Volume of the current cluster, as number of voxels in the cluster.
  3. Voxel level corrected p-value, corresponding to the greatest local maxima of the cluster.
  4. Cluster level corrected p-value of the cluster.
  5. Coordinates under cursor in mm when cursor is located over one of the Talairach section images.

Four images of Talairach slices include:

  1. Right saggital section (top left image).
  2. Axial section (top right image)
  3. Left saggital section (bottom left image).
  4. Frontal section (bottom right image).

Contours of both current cluster and symmetrical to it relatively central saggital plane are drawn on axial and frontal slices. For saggital sections contours of both clusters are drawn only if central saggital plane does not intersect the current cluster. If the current cluster intersects central saggital plane only contours for the current cluster are drawn. To view and/or change colors of the contours use Colors menu command. To change line width of contours use Option line width menu command.

By right clicking mouse anywhere inside images of Talairach sections you can access popup menu (view screenshot) which consists of list of sections which intersect the current cluster. Currently displayed section has check mark on the left. It is possible that top most and bottom most sections from the popup menu have not intersection with the current cluster. You can select any other available from popup menu section to replace currently displayed.

Warning !!! Resizing of the Talairach slices window is not arbitrary and may looks sometimes strange. This is explained by necessity to preserve height to width ratio of Talairach sections.

3D view of cluster

3D view of cluster window (view screenshot) display 3D view of the current cluster surface with contours of intersection with three Talairach sections currently displayed in Talairach slices window. You can rotate surface by dragging left mouse button.

  1. To view and/or change colors of the contours and surface use Colors menu command.
  2. To change line width of contours use Option line width menu command.
  3. To change transparency of the surface use Option 3D transparency menu command. This command is available only if current 3D renderer is OpenGL (see Option 3D renderer menu command).
  4. To change axes limits use Option 3D view axes menu command.

Legend

Legend window (view screenshot) used to view and/or change colors of cluster contours in Talairach slices window and colors of intersection contours in 3D view of cluster window, as well as color of the cluster surface in 3D view of cluster window. There are six different colors which may be changed. To change color click on the corresponding small colored square.

  1. Axial - color ( in 3D view of cluster window) of the intersection of the cluster surface with axial Talairach section.
  2. Frontal - color ( in 3D view of cluster window) of the intersection of the cluster surface with frontal Talairach section.
  3. Saggital - color ( in 3D view of cluster window) of the intersection of the cluster surface with saggital Talairach section.
  4. Original - color of the contours of the current cluster on all Talairach section images in Talairach slices window.
  5. Symmetrical - color of the contours of the symmetrical cluster on all Talairach section images in Talairach slices window.
  6. Surface - color of the cluster surface in 3D view of cluster window.
